چکیده

There are numerous past and current examples of ontology-driven projects that provide auto-generated user interfaces for managing entities and relations, each presenting its own varied and complex data model. Our Datum Proof Sheet application aims to simplify the application development landscape by building community consensus about the way basic categorical, textual and numeric datum fields should be described within the OBOFoundry community of ontologies. The proof sheet shows selected datums (grouped under the context of an OBI “data representational model” item) as form inputs on an HTML page, enabling an application ontology’s contents to be presented to end users (ranging in our case from epidemiologists to software developers) for review without necessarily having a working application to showcase them in. The basic relations and cases necessary for presenting datums in a user interface are mostly satisfied by OBI’s design, but we introduce a few extra elements to bring more clarity to datum specifications, and to provide user interface term labels and definitions that may differ from those that ontologists prefer in the “backend”. Keywords—ontology; user interface; datum; categorical; measurable; scalar variable

The Ontology for Biomedical Investigations

The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how thi...

Penn Medicine Biobank Informatics OBI Influenced Software Design

We present a use case of the Ontology for Biomedical Investigations [1] (OBI) informing the software design of a suite of biobanking applications. We describe how OBI has influenced the design of the Penn Medicine BioBank applications that support the collection, processing, and storage of biobank specimens and our work in creating a robust search system over data produced by BioBank applicatio...

Modeling biomedical experimental processes with OBI

BACKGROUND Experimental descriptions are typically stored as free text without using standardized terminology, creating challenges in comparison, reproduction and analysis. These difficulties impose limitations on data exchange and information retrieval. RESULTS The Ontology for Biomedical Investigations (OBI), developed as a global, cross-community effort, provides a resource that represents...

Applications of OBI 'assay'

We discuss the applicability of using the OBI assay paradigm for representing patient questionnaires, neuropsychological tests, and neurological exams, as well to annotate data generated from these assessments. We conclude that the specification for OBI ‘assay’ employs a broad enough notion of evaluation to allow for these uses. However, it would be preferable to introduce subclasses of OBI ‘pl...

Towards an Ontology of Data Mining Investigations

Motivated by the need for unification of the domain of data mining and the demand for formalized representation of outcomes of data mining investigations, we address the task of constructing an ontology of data mining. In this paper we present an updated version of the OntoDM ontology, that is based on a recent proposal of a general framework for data mining and it is aligned with the ontology ...
